What do I need to look for when replacing my ecu. I have confirmed the ECU is the issue and now need to replace it. But pretty sure they are coded to the vehicle and dont want to pay the dealer for the repair. Do I need a special scanner or just buy the right ECU?

Call them with questions, but usually comes with two keys already programmed. You will need to get them cut to the same pattern as your stock keys so they can turn in your ignition and door locks.

I think you are referring to the PCM (Power Control Module) since that is really the only thing that drives Gen 2. If you are getting misfires, make sure you change plugs and coils. If a bad coil killed the PCM, the new one will also fail shortly after install.
It is an expense, but the new PCM warranty specifically says to put in new plugs and coils.
