After market Cats installed and I think they are throwing codes. Is there a way to change the parameters or signal going to the fuel management system?

No you can not.
Year, trim, engine? what are the codes?
Did they replace O2 sensors?
Was any other work done recently?

2013 Limited, 5.4 3V, Yes O2 sensors changed, Timing chains, VTC solenoid valves and Cam phasers replaced.
Showing misfire in cyl 1 and cat codes and cam sensor codes.

You could use an O2 sensor adapter to move it back or a Mini Catalytic Converter and get rid of converter codes.

But really I wouldn't worry about that until you resolve the misfire and cam sensor codes.

Agree with jimr, fix the base issues first. You have timing codes setting for a reason, tied to part quality or workmanship. Fix the timing repairs first.
